Xero how to

Xero auto reconcile in a clinic

Xero can reconcile a bank line on its own. JAX matches what it is highly confident of and leaves the rest as a suggestion. In a clinic, one bank line is usually a funder payment run covering many invoices, so a confident match is often one invoice out of the batch. Automate the lines that repeat, and hold funder settlements for a person.

Key facts

What Xero calls it
JAX, described by Xero as your AI finance partner, categorises and matches the bank transactions it is highly confident of, and leaves the rest as suggestions1
The four methods
Rule applies one of your bank rules, Match finds an existing Xero record, Memory reads how you coded similar lines, Prediction reads how other Xero users coded theirs1
When it stops
Where it is not confident enough to reconcile a transaction, it makes a suggestion and leaves the bank statement line for you to review and reconcile manually1
Switching it off
The automation is turned on or off per bank account from the bank account page, so one account can run on its own while another waits for a person1
Plans it runs on
Grow, Comprehensive and Ultimate, and on the Ignite plan as a paid add on called AI Automate1
Bulk reconciling
Cash coding is the bulk tool: it lays the statement lines that are cash transactions out in a spreadsheet format and codes up to 200 of them at once, which suits repeat lines rather than settlements1
What Xero does not reconcile
Clearing, control and other non-bank accounts. Xero answered the product idea in 2022 saying it had no plans to build it, and pointed at the account transactions report instead2
What an app can do about it
Not the statement line itself. Xero answered the API request in May 2026 saying it will not add reconciling bank statement lines through the API or expose unreconciled statement data, so the final match stays a click inside Xero3
Where a clinic settlement posts
The canonical allied health template holds it in account 100 Medicare clearing, at the BAS excluded rate, so a batch that has not been matched reads as a balance rather than as revenue8

What auto reconcile means in Xero today

The feature people mean by auto reconcile has a name now. Xero's bank reconciliation page describes JAX, which it calls your AI finance partner, categorising and matching the bank transactions it is highly confident of. Anything it is less sure about arrives as a suggestion on the reconcile screen, with the statement line left for you to review and reconcile yourself.

Two things follow from that sentence, and they matter more in a clinic than in most businesses. Confidence is Xero's measure, not yours. And the line it is most confident about is the line that looks most like a transaction it has seen before, which in a clinic is rarely the line carrying the most money.

The four methods, and what each one knows

Xero names the four methods behind a reconciliation, which is unusually open and makes the feature possible to reason about. Read down the third column with a Medicare or NDIA payment run in mind.

The four methods Xero names, read against a clinic bank line1
MethodWhat Xero says it readsWhat it has to go on for a funder deposit
RuleOne of your bank rules is appliedExactly what you wrote into the rule, which is why a rule per rail holds up and a rule keyed on an amount does not
MatchA bank transaction matches an existing Xero recordThe strongest of the four here, because it needs a record you already posted at the settlement amount
MemoryHow you have reconciled similar transactionsHow your practice coded last month's settlement, which is right for as long as last month was right
PredictionHow other Xero users reconciled similar transactionsLittle about this practice: not its funder mix, not its clearing accounts, not the claims sitting behind the deposit

Where a confident match is the wrong match

A clinic's bank feed is mostly settlements. One line is a Medicare payment run, one is an NDIA batch, one is the day's card takings. Behind each of them sit tens or hundreds of invoices, each already carrying a payment in the practice system. Cliniko puts the same shape at its smallest: one patient hands over an amount that pays off two invoices, which reaches the bank as a single deposit and Xero as two payment records.

These are the lines where a suggestion is worth opening rather than accepting.

  • A funder payment run covering many invoices. The deposit equals no single invoice, so a match that fits one of them is a coincidence of amount.
  • A claim the funder rejected after the practice system marked it paid. The invoice looks settled and the money is not coming, so the batch total is short by that claim.
  • A same day claim cancellation at the terminal. The benefit was reversed before settlement, and the payment sitting on the invoice is now describing money that will not arrive.
  • A short paid line, where the funder paid its price limit or gazetted rate rather than the amount charged. The deposit is smaller than the claim by an amount nobody wrote down.
  • A settlement paid net of fees. The bank line is the gross less the fee, so it matches neither the invoices nor the day's takings.

None of these is unusual. They are the ordinary week in a practice that bills more than one funder, and each of them produces a bank line that a confident matcher will happily consume against the wrong record.

What bulk reconciling leaves behind

The damage is quiet, which is the problem. A settlement coded straight to the revenue account rather than matched against the batch does not throw an error. The bank reconciles, the reconcile screen empties, and two things are now wrong at once: the income is counted a second time, and the account holding the batch still holds it.

After a bulk reconcile beside After the batch is matchedFour rows read twice: the bank account, account 100 Medicare clearing, account 401 Clinical services, Medicare and the sales labels on the BAS, once after a settlement was reconciled straight to the revenue account and once after it was matched against the payments already sitting in the clearing account. After a bulkreconcileAfter thebatch ismatchedBank accountOne linereconciledOne linereconciled100 MedicareclearingStill holdingthe batchBack to nil401 Clinicalservices,MedicareThe batchcounted twiceCounted onceSales labels onthe BASOverstated bythe batchAs invoiced
Plate 1One funder settlement, read through the accounts it touches, after a bulk reconcile and after the match is corrected.

The second column is not a fix that runs later. Correcting it means finding the reconciled line, removing it, and matching it again, one settlement at a time, usually weeks after anyone remembers which claims were in it.

The clearing account is where it shows up

Most clinics are already on the clearing pattern, because their practice system put them there. Festival Bookkeeping describes it plainly for Cliniko: with clearing accounts set up, the integration pushes invoice payments into a clearing account in Xero rather than into the bank account. So the settlement is supposed to land as a transfer out of that account, and the balance left in it is the practice's early warning.

Invoices don't match. Payments are difficult to reconcile. Revenue looks wrong. Transactions duplicate. Clearing accounts refuse to clear.7

That list is one bookkeeper's summary of a practice whose sync is running and whose books are wrong, and every item on it is downstream of a match nobody checked. The awkward part is that Xero gives you no screen to reconcile the account where the evidence sits: it answered the request to reconcile clearing, control and non-bank accounts in 2022 saying it had no plans to build it, and pointed at the account transactions report instead. The idea was carrying 171 votes when this page was written.

What to automate, and what to hold

The decision is not on or off for the whole organisation. Xero switches the automation per bank account, and the four methods behave differently by line, so the useful split is by what the line is.

  • Worth automating: the lines that repeat unchanged. Rent, software subscriptions, merchant fees, terminal rental, the monthly debit from a claiming provider. A bank rule states the coding once and the Rule method applies it.
  • Worth automating: transfers between the practice's own accounts, where both sides exist in Xero and the Match method has a real record to find.
  • Worth holding: any funder settlement. Medicare and DVA payment runs, NDIA batches, plan manager payments, health fund settlements and daily card takings all cover many invoices and can be short by a rejection.
  • Worth holding: anything arriving on an account that a clearing balance depends on, until the month the balance is returning to nil on its own.
  • Worth reading before anyone decides: the clearing balances themselves. If they are already stale, switching on more automation makes the ageing harder to read, not easier.

Cash coding is a separate question from the automation, and it is the honest answer to bulk reconciling: it lays the statement lines that are cash transactions out in a spreadsheet format and codes up to 200 of them at once. That is a good fit for a backlog of small repeat lines and a poor fit for settlements, because the thing a settlement needs is a match, not a code.

How to run it in a clinic

Five steps, in the order the screens come up. The last one is the step most practices skip, and it is the one that catches everything the first four missed.

  1. Accounting, Bank accounts. Open each connected bank account and decide whether the automation is switched on for that account, rather than for the organisation as a whole.
  2. Accounting, Bank accounts, Reconcile. On the reconcile screen, open any line whose amount looks like a settlement rather than a single patient payment, instead of accepting the suggestion beside it.
  3. Accounting, Bank rules. Write bank rules for the lines that repeat unchanged, such as merchant fees, terminal rental and the software subscription, and leave funder settlements out of them.
  4. Find and match. Match a funder settlement against the payments already sitting in account 100 Medicare clearing, so the bank line clears the batch rather than one invoice out of it.
  5. Account transactions report. Run the account transactions report on each clearing account at month end and read what is left, because a wrong match shows up there rather than on the reconcile screen.

What Ledger Map does with it

Ledger Map does not reconcile Xero, and the Accounting API gives an app no way to: an unreconciled statement line is not exposed, so the final match is a person's click inside Xero. What the product changes is what that click has to choose between.

The practice approves one standing map before anything syncs. For a funder deposit, Ledger Map posts one balanced document set against the clearing account the map names, and leaves one exact match in the bank feed. A line the map cannot resolve becomes a question with the options laid out, rather than a quiet posting. That is the same click the automation was going to make, made against a record that describes the batch.

The accounts and the tax rates on this page come from the canonical template a practice starts from, not from a treatment the product chose. You can see how the map is approved on how it works, read the funder pattern behind a payment run on Medicare bulk bill, or take the clearing account setup on reconcile a clearing account.

Questions

  • Does Xero reconcile bank transactions automatically?

Xero can reconcile a bank transaction on its own. Its JAX automation categorises and matches the transactions it is highly confident of, and where it is not confident enough it makes a suggestion and leaves the statement line for you to review. It runs on the Grow, Comprehensive and Ultimate plans, and on Ignite as a paid add on.

  • How do I turn off auto reconcile in Xero?

You switch the automation off from the bank account page in Xero. It is turned on and off per bank account rather than for the whole organisation, so a practice can leave it running on an account of repeat lines and switch it off on the account funder settlements land in.

  • Can I bulk reconcile in Xero?

Cash coding is Xero's bulk tool. It lays the statement lines that are cash transactions out in a spreadsheet format and codes up to 200 of them at once, which suits a backlog of small repeat lines. A funder settlement is a poor fit, because what it needs is a match against the payments behind it rather than an account code.

  • Should a clinic accept Xero's suggested match on a funder deposit?

A funder deposit is worth opening rather than accepting. One deposit usually covers many invoices, so an amount that fits a single invoice fits by coincidence, and a rejection or a short payment inside the batch changes the total without changing anything on screen.

  • What happens if a settlement is reconciled the wrong way?

Two things go wrong at once, and neither raises an error. The income is counted a second time if the line is coded to a revenue account, and the account holding the batch keeps holding it. The fix is to find the reconciled line, remove it and match it again, which is slower the longer it sits.

  • Can Ledger Map reconcile Xero for me?

Ledger Map cannot make the last click. Xero answered the request to reconcile through its Accounting API in May 2026 saying it will not expose unreconciled bank statement lines, so the click that ties a statement line to a record stays inside Xero. Ledger Map posts one balanced document set per deposit against the account the approved map names, so that click has one exact match to choose.

Open questions

  • Xero publishes the four methods but not the threshold behind highly confident, so how often a clinic's funder settlement would be reconciled without a person is not something this page can state.
  • Whether the reconcile screen shows which of the four methods produced a given suggestion is stated neither on Xero's product page nor in the reconcile your bank account article read on 4 Sep 2026, so no screen wording is quoted for it here.
  • Xero's answer on reconciling clearing, control and non-bank accounts is dated 2022 and has not been restated since, so it is quoted with its date rather than as current policy.
  • The Xero developer documentation page on bank statements renders client side and refused an automated fetch on every attempt, so the API constraint here is read from Xero's own dated answer on its Accounting API forum rather than from that page.
